From the signal chain block diagram picture below, you'll see that the input pad is applied between the "guitar in" and "loop out" jacks of the Buffer+. This means that once a loop is recorded, the input pad will no longer have any effect on the volume. But the boost now on the Buffer+ will have an effect, because it affects the signal after the "loop in" jack.
